The kind of thing have in mind is the basic Snap Cover system like in say Red Dead Redemption, by being able to move into cover with a simple key press, and being able to move up and down on the cover, and maybe have:

Mouse 1: Blind Fire
Mouse 2: Direct Fire (like looking up from cover and aiming more precisely from cover, which also opens you up with more of a chance to be shot)

Yes that would be some good ideas .

And maybe a fog of war ?

That'd be nice, but FoW would just kill the game for me. Playing at night itself is difficult, let alone FoW... then again, it'd really ruin stealth tasks. (FoW, that is.)
But snap to cover would DEFINITELY be nice.

I'm not sure about snapping to cover... but being able to lean around corners would be nice. Fog of war would be interesting, you would only be able to see enemies you or your friends have a line of sight to. It would make battlefield smoke and smoke grenades useful, perhaps even bushes and other foliage that can be used as concealment.

But it'd add that extra layer of danger needed to make any stealth op exciting!

Maybe having it toggelable?

Having it ON would have a slider of how MUCH Fog you have.

Off is just no fog, or slider set to 0

Maybe at night you could get flashlights and spotlights or something, then? The pros and cons would be pretty self explanatory so I'm not going to get into that.

Yeah, make it darker at night, so you need the light to really see people, that way stealth ops are a bit easier, and full fledged combat at night would be easier.

But for flashlights to be effective, the character behavior would have to change in regards to what direction they look in. Right now, they face towards the direction they're running. For a flashlight to be effective, the character would have to face towards where the mouse is facing.
